    Try Apps2SD on the Market and move what you can to the SD card.

    I have looked in the root folders of the phone and can see that there are some files/folders left over, after some apps/games been uninstalled.
    Is there an app that can clean such files?

    When you say root folders, are you talking about directories on the phone, not the SD card, that are labeled "root"?

    I mean the directories on the phone. It seems just like in PC that sometimes folders or even some files are left over after an uninstallation.
    I went through Root explorer and noticed that there are still folders from some app/games I had previously uninstalled. It is not possible to delete them with this app.

    Do you think a hard reset / factory reset will erase these folders and files?

    Like furbearingmammal stated, that's you internal storage. You may not be receiving new emails because you haven't setup your email to push from your hotmail account. . This attached link should help. When you setup push email if you delete an email from your PC it will delete from your Android device as well. Good luck.
