The MOTO_MSM_Root goes on your computer (something like C:\MOTO_MSM_Root), those files get pushed to the phone's sd card to later be copied to the phone's internal memory. The recovery image (r_r0dd****.img) also gets copied to the sd card first and then to the filesystem. Keep in mind, you're supposed to delete the existing recovery.img from /system before flashing the new recovery.

I rooted the phone, but there is no "Uninstall" option for any of the AT&T bloatware. How do I remove it?

Get a root file explorer. You need to remove them from the /system/app folder... However, you need to be very careful when choosing apps to remove. There is a very real chance of bricking or loosing functionality of the phone.

after you do that you should go into recovery and fix your permissions.

Ok. Where is the attached archive I'm supposed to download? I fell asleep while trying to figure it out last night.
Credit goes to ee0r.com for my avatar.

Which instructions are you following? If it's the ones on this thread then you need to get the files on the originial modmymoto thread (see OP for link) and the ootc.sh file on page 2 of this thread.
